João Pedro originally started in the youth system for Fluminense and his mother relocated with him to Rio de Janeiro. As he progressed through the club’s academy, he slowly transitioned from playing as a defensive midfielder (like his father) to eventually becoming an attacking midfielder and striker. On October 19th, 2018 – before he had even made his senior debut – Watford FC agreed to sign João Pedro on a five-year deal that would start in January 2020.

João Pedro made his senior debut for Fluminense on 28 March 2019 in a 2-1 loss to arch-rivals Flamengo in the Campeonato Carioca, coming on as a stoppage time substitute. A month later he also made his league debut, again coming on as a late sub in the 1–0 loss to Goiás. After these two disappointing games, João seemed to turn things around and went on scoring seven goals over his next four appearances including an impressive hat trick in Flu’s 4–1 Copa Sudamericana victory against Atlético Nacional.
On 30 October 2019, it was announced that he had received his UK work permit and would sign for Watford in January 2020. He scored his first goal for Watford on 26 September 2020 in a 1–0 win over Luton Town, just two days after his 19th birthday. He then scored from long-range on 16 October 2020 during Watford’s 3-1 win over Derby County.
On 20 November 2021, João Pedro scored his first Premier League goal against Manchester United. He dedicated the tally to his late stepfather, Carlos Junior. On 15 January 2022, in the 88th minute of the game against Newcastle United, João Pedro scored the equalizer. The match finished 1–1 and kept Watford in danger of relegation.
